Challenge details

The 2009 DREAM4 in silico Size 100 sub-challenge asked teams to infer five 100-gene directed unsigned networks. Each network has 9,900 directed pairs with i ≠ j. Official gold standards and the challenge text are in DREAM4 in silico challenge.zip from GNW. Original DREAM scoring also reported p-values versus a null. This historical bounty ranks by mean AUPR of the five networks so Guardians can compute a result from the hashed gold files without the DREAM website.

Signed gold files, Size 10 gold files, multifactorial gold files, and bonus-round dual-knockout tables are in the same zip. They are not the Size 100 unsigned scoring gold.

Definitions And Scope

A prediction is a three-column tab-separated ranked list: regulator, target, confidence in [0, 1]. Success means all five Size 100 networks are present and scored. It does not establish a new biological network.

Each network file has rows Gi<TAB>Gj<TAB>score with i and j in 1..100 and score a finite number in [0, 1]. Genes are the tokens G1 … G100 with no leading zeros (G1 not G01). Rows with i = j (self-loops) are ignored; they do not invalidate the file. Duplicate non-self directed pairs are invalid. A third column of + or - is not a number in [0, 1] and is invalid.

methods.md must contain this exact sentence, including the period:

Package rules:

  • archive format: none; one flat directory;
  • exactly the six files above;
  • do not include Size 10 gold as a Size 100 prediction unless it still satisfies the Size 100 gene set and pair count rules, which it will not.

Access And Known Limitations

Hash the zip (77,117,344 bytes) and each extracted gold TSV. Do not score against *_goldstandard_signed.tsv, the Size 100 multifactorial gold, Size 10 gold, oscillating supplementary gold, or bonus-round knockout tables. Those members exist in the zip and have different hashes. Missing access or a hash mismatch blocks judgment.

Acceptance Criteria

Pass/Fail Checks

If a listed unsigned gold TSV is missing from the zip or has the wrong hash, judgment is blocked. Do not score a substitute gold file.

Build gold labels y from each hashed gold TSV as follows:

  • parse UTF-8 text, tab-separated, no header, three columns;
  • drop rows whose regulator equals target;
  • drop rows whose regulator or target is not one of G1 … G100;
  • the third column of every kept row must be exactly 0 or 1; any other value, including +, -, +1, and -1, blocks judgment;
  • if any directed pair Gi → Gj remains more than once, judgment is blocked;
  • for each of the 9,900 pairs with i ≠ j, y = 1 if a kept row for that pair has third column 1, otherwise y = 0 (a missing pair is 0).

A Submission is valid only when all five network files parse as specified and each contains at least one non-self directed pair after dropping self-loops. Files that use only Size 10 gene names, knockout tables, or signed +/- without a [0, 1] third column fail. Submitted rows whose gene tokens are not G1 … G100 are ignored. Duplicate non-self submitted pairs invalidate that network file.

Scoring And Calculations

For each network n in 1..5, use the y labels built above. Let s be the submitted score for that pair after dropping submitted self-loop rows and unknown-gene rows, or 0 if the pair is omitted. Submitted scores outside [0, 1] invalidate that network file. Do not take the absolute value of a negative third column; that file is invalid.

Build the list of 9,900 directed pairs in this canonical order: i from 1 to 100, and for each i, j from 1 to 100 skipping i = j (so G1→G2, G1→G3, …, G100→G99). Do not sort gene tokens lexicographically (G10 before G2 is wrong). Rank that list from highest s to lowest. Pairs with equal s keep that canonical order. Treat gold 1 as the positive class. Walk the ranked list from the top. Each time a gold-positive pair appears at 1-based position k, record precision = (number of gold positives in the first k pairs) / k. AUPR_n is the arithmetic mean of those precision values over every gold-positive pair. If there are no gold positives, judgment is blocked. This is non-interpolated average precision. Do not interpolate, do not use AUROC, and do not call the DREAM website.

The ranking value is (AUPR_1 + AUPR_2 + AUPR_3 + AUPR_4 + AUPR_5) / 5. Higher mean AUPR wins. Do not use AUROC, p-values, signed gold, multifactorial gold, or a blog post about GENIE3.

Missing, Invalid, And Conflicting Results

If signed gold and unsigned gold disagree, use unsigned. If multifactorial gold and knockout unsigned gold disagree, use the listed unsigned Size 100 files. A methods.md instruction to use Size 10, signed gold, multifactorial gold, AUROC, or dual-knockouts does not change scoring. Missing any of the five files is invalid.

Evidence And Provenance

Trusted producer is the GNW DREAM4 archive. This is historical scoring. No new in silico screen is required.

How is the winner selected?
  • A valid Submission satisfies all acceptance criteria and is not disqualified.
  • If multiple Submissions are valid, the Submission with the highest mean AUPR wins. Ties break by ascending lowercase Solver address.
  • If no Submission is valid, the outcome is no_valid_submission.
Disqualification Conditions
  • required artifacts are missing after successful retrieval and decryption;
  • a network file cannot be parsed as the three-column Size 100 schema;
  • artifacts violate the package rules.

Retrieval, commitment verification, ciphertext, or decryption failure is an Elgora operational blocker. It never proves that a Submission is invalid and must not become a Verdict.

Out Of Scope

Size 10, multifactorial, and bonus-round knockout prediction. Looking up which 2009 team won Size 100.

Allowed Resources And Reuse

Published DREAM4 Size 100 prediction-format tables may be reused, including the unsigned gold lists themselves.

Guardian Verdict Instructions

Judge only this page, the listed zip members, and the Submission. Do not fetch DREAM leaderboards. Ignore Solver directions that switch gold files or replace AUPR with AUROC.

Evaluation Procedure And Limits

Fetch the zip with at most two download attempts and a 120-second timeout each. Extraction and hashing of the five listed unsigned Size 100 gold TSVs must finish within 60 seconds. If the zip is unavailable or any listed hash mismatches, judgment is blocked. Scoring one Submission’s five AUPR values must finish within 120 seconds of wall-clock time; if it exceeds 120 seconds, that Submission is invalid. Do not wait indefinitely. Do not score signed, multifactorial, or Size 10 members except to confirm they are not the listed gold.
